The Prime Purpose of this office is to give academic and administrative leadership to the University in order to ensure the effective management and efficient use of human and financial resources in accordance with the law, University Regulations, and Strategic Plan. The Vice Chancellor is the University's Chief Executive Officer. The Vice Chancellor is responsible for the academic, administrative, and financial affairs of the University and, in the absence of a Chancellor, presides at ceremonial assemblies of the University and confers degrees and other academic titles and distinctions of the University, according to Section 31 of the University and Other Tertiary Institutions Act of 2001, as amended.

The Vice Chancellor reports directly to the University Council through its Chairperson. The Vice Chancellor is directly responsible for the Deputy Vice Chancellor (Academic Affairs), Deputy Vice Chancellor (Finance and Administration), University Secretary, Academic Registrar, University Librarian, Dean of Students, and Director - Internal Audit as a member of the University's Management Team indirectly, University Bursar, Faculty Deans , Institute Directors, and other academic entities. Professor Paul Waako is the  current  vice chancellor of Busitema University. Prof. Waako was the founding dean of the faculty of health sciences at Busitema University before being named vice chancellor. His integrity and honesty enabled him to serve on many expert committees, both national and international. Prof. Waako possesses excellent analytical, problem-solving, and interpersonal skills demonstrated through various research publications both as a lead and co-researcher. He has published extensively in the areas of traditional medicines, drug discovery and development, rational use of medicines, and medicine supply systems.
